Probabilistic models of DNA sequence evolution explain observed DNA sequences in terms of (i) an evolutionary tree that relates the DNA sequences and (ii) a multiple sequence alignment (MSA) that indicates which DNA nucleotides correspond. It is well-known that under-parameterized models can construct biased tree estimates and simultaneously be overconfident in the result. Thus, it is generally recommended that models of DNA evolution allow different DNA characters to evolve at different rates. We look at the effect of such models on MSA estimation. Additionally, we extend these models to look at "heterotachy" - changes in the rate of evolution over time -- and examine how models that accomodate heterotachy affect alignment estimates.
