The donguri garden (acorn garden) Ghibli store is located in the Umie/Mosaic shopping center right at Kobe harbor. The area is called harborland and can easily be reached by train (JR Kobe station).

The first time I visited was on a Japanese holiday and the store was super busy. I recommend going during the week, not on the weekend and not on a holiday to avoid the crowds.
Other fun things to do in Kobe:
visit Sorakuen garden, Minatogawa shrine, ride the cable car up Rokkosan and Mayasan, try Kobe beef and take a tour at a Sake brewery.
