Season 2 continues where the main story in Season 1 left off: LaShawn searches for help outside, finds a truck and drives to local police station. There a suspicious government and science crew is conducting strange experiments on mutant freaks and killing people, mentioning a mysterious name called "Project Wednesday". LaShawn escapes and rushes back to the high school to warn the group, but the so-called "blue suits", refered to as "Keller cleanup crew" by Barrett, already followed him to clear the high school.
One of the "blue suits" finds Grover and intends to shoot him, but Grover shows him the "Retrieval Target" picture which prevents him from being shot. Diesel and Barrett notice it and get suspicious of Grover.
LaShawn is captured, violently interrogated and kidnapped by the female "blue suit" who breaks his leg.
Grover searches for medication outside to cure LaShawn from a deadly infection.
Grover discovers a second group of teen survivors outside in a pharmacy store. The group ask him to take them with him back to the high school, since it is safer there.
LaShawn dies and Zoe is devastated.
The original group distrusts the second group of survivors, takes their guns and locks them up in the basement.
A genetically enhanced man is silently roaming the high school and taking all the guns from the locker room, killing one of the second survivors after being discovered. Later he returns to a third group of survivors located in a travel trailer outside the high school.
Zoe and Violet discover that two of the second survivors - Oliver and Anka - are Keller by family name and are connected to the Keller chemical company. After being questioned the Keller's reveal that they have a beacon with which they can call a rescue helicopter from the rooftop.
Zoe frees and joins the Keller's with the second group of survivors going to the roof and calling the rescue helicopter.
Despite their romance, Violet breaks up with Grover due to trust issues, because he didn't tell her and the group about the "Retrieval Target" picture.
