The Second Doctor's story didn't end in War Games, as it seemed. In fact, a chapter of his life after it remains highly unexplored and unknown. What is known, however, is that the Celestial Intelligence Agency postponed the Time Lords' penalty by using him as their agent for their purposes - one mision of the Second Doctor's, in fact, was shown in The Two Doctors serial of 1984, featuring the Sixth Doctor, as well.
This is what happened, when the CIA didn't need his services anymore, and returned him to his TARDIS, to carry out his sentense by the Time Lords...
This video was inspired by a myriad others, chiefly The 2012 Edition - my only major difference was that I added the Patrick Troughton morph, to eliminate the Second-and-a-half Doctor incarnation.
