Came across a Mega Man X 1-3 Randomizer called Route MatriX Randomizer. It allows you to switch between the games and can shuffle around all the items between games. Get enough Sigma Keys to unlock the final Sigma fight for each game, beat him, and win!
Adding very basic instructions just in case anyone was curious about this. If you want to play this one, you have to download the zip file from the website located here just find Route MatriX Randomizer:

For me, this is how it worked. I got Bizhawk 2.10 and used the Japanese ROMs to generate the file. It's also important to open Bizhawk 2.10, go to Config to Preferred Cores to SNES and select Faust. Restart Bizhawk.
Once that's done, you have to go to the folder that was generated by the program, find the boot.lua file, then drag and drop it onto the Bizhawk window.
