Still having trouble with my 2000 wrangler TJ 6cyl, automatic

Original problem was a surge of RPM when shifting into gear. Also shifting from 1st to 2nd was erratic and at too high a speed.
Installed a new PCM engine controller, solved the surge, but then wouldn't start. found broken crankshaft sensor wire.. replaced it. then ran okay.
Adjusted the front band in the transmission, solved shifting issue.
Test drive went well except for intermittent cutting out for a split second. the next start up, the engine ran rough, like on 4 cylinders. after nursing it home, shut it down, then immediate restart...all was fine. changed spark /coil rail, made no difference . video shows jumping of tack and irregular missing and surging. not sure what to do next.
