Lyss is situated on the southern fringe of the vast plain at the base of the Jura Mountains, extending southwest to northeast from Lake Murten through the expansive Grosse Moos and the Alte Aare to near Grenchen. To the west of this expanse lie Lake Neuchâtel and Lake Biel, while to the northwest, the imposing Jura massif, crowned by the 1606-meter-high Chasseral, dominates the skyline, visible from Lyss. This low-gradient plain, also known as the Bernese Seeland, was historically prone to Aare river flooding until the Jura waters were managed. Comprising alluvial deposits from the Saane and Aare rivers, the plain is home to Lyss, nestled at the confluence of the Lyssbach into this fertile lowland. Until the completion of a flood relief tunnel in 2012, the Lyssbach frequently overflowed its banks, causing disruption in recent decades.
The boundaries of the municipality of Lyss are demarcated to the west by the course of the Alte Aare and the Biel–Lyss motorway. To the east, it encompasses hilly terrain, including the Bannholz, Dreihubelwald, and Bagguul forests, and to the southeast, the Rikartsholz. Nestled at the foot of the Dreihubelwald is the intercantonal forest education center, Wald Lyss, while atop the Chrüzhöchi in the Dreihubelwald stands the Lyss observation tower, erected in 2009.
Residential areas blanket nearly the entirety of the flat terrain within the municipal bounds of Lyss.
Approximately eight kilometers from Lyss lies the eastern shore of Lake Biel, while to the southwest are Lake Neuchâtel and Lake Murten, and to the south lies Lake Wohlen. The district capital of Aarberg is a mere three kilometers away, while the federal city of Bern is approximately 20 kilometers distant, and Biel/Bienne lies just ten kilometers to the east.
